The emerging field of spatial genomics promises transcriptomic analysis of cells within intact tissues and a spatially resolved Human Cell Atlas (HCA). Here, I will summarize our progress towards building automated cyclic microscopy solutions for imaging based spatial transcriptomics. I will present a versatile flowcell unit that can automate in situ sequencing applications, enabling processing of tissue sections on standard slides or coverslips across multiple resolutions. I will present a proof-of-concept application in the mouse brain where we can use a customised high-speed confocal microscope for high-resolution imaging.
